Clark Kent and Kyla Willowbrook
from Smallville
Kyla is a Native American skinwalker (able to turn into a wolf) and Clark is the savior of the world. Despite the fact the she does a lot of immoral things - most of them were in protection of someone/thing else - I believe she had a big heart. She sort of hero-worshipped Clark, she knew that he was destined for great things. Kyla falls in love with Clark and it is obvious that Clark held intense feelings for her as well. She was the only one who knew about his abilities and who still cared about him afterward. I think that if she hadn't died, she and Clark would have gone far.

Peter Petrelli and Simone Deveraux
from Heroes
Peter and Simone meet while he is caring for her dying father. When she breaks up with her boyfriend, Isaac, Peter confesses to her that he loved her from the first time he saw her. She cares for him, but is relunctant to start another relationship. Fast forward to the future - Peter and Isaac get into a confrontation. Peter turns invisible in order to avoid Isaac's gun. At this time, Simone comes into the apartment startling Isaac who pulls the trigger and accidentally shoots her in the chest. Simone dies in Peter's arms. I don't know about you, but I just got a flashback to the graveyard scene . . .

Veronica Mars and Duncan Kane
from Veronica Mars
Now here is a couple separated not by death, but by freedom. Duncan and Veronica have a long and complicated history. They used to be a hot power couple until Duncan's sister and Veronica's best friend, Lilly, is murdered. Fast forward to the future, Veronica is no longer apart of their crew, she becomes the outcast of the school, and an outcast from Duncan. When Veronica and Duncan get back together it's just not meant to be apparently because Duncan has to kidnap his recently born daughter and escape to Mexico so that Meg's (the baby's mother) abusive parents don't get custody. Veronica helps him achieve this and, well, Veronica and Duncan are no more. With Duncan on the run and Veronica not - this relationship was just doomed from the beginning.
